As with most things that don't make sense there is a logical answer. My assumption was that the bike was sitting perfectly horizontal, however when I put a level across the swinging arm it was leaning slightly which would put the position of the vertical lines out !. The bike is sitting on a bike lift and on one side the rubber pad had got trapped and lifted the bike up on one side. Having re-measured with the standard arm it all lines up, so one I have repeated this with the new arm and wheel I will be happy its ok.
